As for "scanner" ships i have not found a way to indentify them. But i think they need to be pretty close to you to do the scan, so i might be a good ideer to stay clear of other ships.

Okay might be worth building better ships then. I have only lost mining ships to bosses. But it is decent mining ships i have built and upgrading them as i progressed.

Well yea but if they are given the command to mine i am 90% sure they do not defend them self. But if you give them the follow you command, they will shoot on ships that shoot on you, even if its one of you own ship that shoot you. I don't know how they start the fight might be a shot by accedient, don't know if they bump one will count as an attack. But giving them a new command will stop the fight, Unless a new bug happens ::)

I have not experinced it offen even tried they shoot on me. But i have had a max of 2 miners at once. If they die from shooting each other i don't know. Maby your core block is easy to get to or they are very very weak ships.
Edit: Do you have guns on you miner?

Well it haven't really bin an issue for me when staying in a populated sector close to a station. think i had to stop one time to help one of my mining ship that got attacked (it has no guns). And now i am far into the game (center) where i just can jump back to "noob" zones and start whit a shield and its not gonna break unless i leave it there for a day.

I do not have a problem whit them leaking through the armour might be that you cover is to thin or the trusters to big (don't know if bigger truster = bigger flame)

Yea might be harder when in the early stage. If you whant to advance a bit faster do trade and equip a trade moduel to make it easyer to see prices. It is pretty easy to make Mil whit trade. I don't mine and salvage, i trade and then buy the resources. I have made 20+ Mil in less than 10 min many times.

The best solution is Tsunamik's advice. But if you still whant to build in your world.
Less attack in the Beta patch so i recommend that you pick the update. I have had no preformance issue when combat happen so, i build next to a station whit a good amount of npc ship in the sector. And if it still is a problem have a second ship that attack ships in the sector while you build.

There is a mod that allow you to build more stations like turret factory and others. Look in the mod section woth the look. but for the crew part your station do have crew, but if it is a big ship you will have the same problem as whit AI, many station visits. but the upgrades may be the biggest issue as i do not know how offen a equipment dock refresh and it have very few upgrades to offer.

Okay sadly being admired do not prevent them from doing scans, happend to me yesterday. But i have traveled a ton whit dangerous and that is the first, and if i fly in sectores whit neutral er worse it feels like it happens all the time the scan. So if you got good realtaions they might scan you a lot less. That is atleast my expirence, but then again might not be the case.

you still get the rep hit, you get it when they start the conversation. don't know if you get another when they engage you in combat.

I don't know if it is true but, i have not haven this issue when flying in admired npc space. I am pretty sure there is no permit to buy but might be based on how friendly you are whit the npcs sector you fly in. But if you get pulled over you can ignor it you will just take a hit in reputaion whit the faction who is inspeting you. And the one inspecting will fire upon you after 60 sec or somthing so if its a pass throug it might be better to ignor.

I do not think it is a bug, unless u did not have much speed. Sometimes i just ram the stick ships (hard to shoot) and if i got good speed they will die in one hit. To do this you need large ramming block and be made of better material than what the pirate ship is made of, then it is easy do ram someone to death.
