I was having this issue when I first set up our dedi server. Seem every time it went to autosave it would freeze. Turned out it was the galaxy we was using. I had started it as a single player galaxy then when I decided it was a great game I moved it over to the server and hosted it. Fix was to just start a new galaxy. Have not had any issues yet. Been up and running for 3 days now.
