I just ran into this same issue... I am running a dedicated server for me and a friend, but every time we build an alliance shipyard we cant make any ships. There are no templates to use. It seemed like it was working earlier but now we are on the 3rd or 4th try and they still arent working. Edit: I actually just noticed the cmd prompt shows an error for this. I have attached a screenshot.
